Will this damage my master link if I use it repeatedly?

No — the spring-loaded jaw is designed for multiple use cycles. KMC and SRAM quick-links are rated for single use (replace each time), but Shimano Quick-Links are reusable. Use the Birzman pliers for the same link type as recommended by your chain manufacturer.
